As a few examples, you can use the Hydrant Zonai ability to blast a stream or water at sludge, or throwables like Chu Chu Jelly and Splashfruit. In a game so strictly geared around player creativity and near-endless crafting, pretty much any water-based item you can think of can eradicate sludge.
Most reliable of all will be the Hydrant, which Link will end up using quite often in the game. It's more reliable and resourceful than basic water throwables, though of course the method of removing sludge is ultimately up to you.
